While upgrading TFS 2010, if you have any issue with TFS 2010 configuration and if you feel like reinstall App tier, try the following command, this would remove all TFS configuration and make it look like a fresh install
tfsconfig setup /uninstall:all
This command available in Drive:\Program Files\Microsoft Team Foundation Server 2010\Tools
